this is a known steam problem. Sounds like your steam cloud isn't syncing properly with the local file stored in your folder.
Try going through this procedure to see if it solves your problem. Again, Steam is working on a fix for this reoccurring problem so this may not work.
1. Turn OFF your Steam Cloud for the account, via the following menu:
{Steam} >> [Settings] >> [Downloads + Cloud] >> {Steam Cloud} >> (Uncheck the "Enable Steam Cloud synchronisation for games that support it")
2. Update your Library categories for the account, exit Steam, and navigate to this folder:
"\...\Steam\Userdata\"
(Each account is represented by a number code here, you will have to make a note of which number corresponds to which account)
3. Under the folder with the correct Steam ID#, make a backup copy of the "7" folder, as so:
"\...\Steam\Userdata\<Steam ID#>\7"
4. Repeat steps 1-3 for the next account, or proceed to step 5.
5. Now restart Steam and turn the Steam Cloud back on for one account at a time. This should force the Cloud to upload the local settings again.
6. However, if the categories change, you exit Steam, overwrite the "7" folder for that account and restart.
