So I currently have a Cooler Master CM Stacker 830 which I got from Cyberpower about 2 years ago (It didn't come with the 4 side panel fan case unlike all the others nor the wheels :() And I have 3x120mm fans installed. 1 on the top, 1 on the vent, and one just resting on the front, on top of the hard drive cage. I have a GTX 280 card @ 47C ATM on (idle I guess). What I need help is, I really don't know how to set those fans to get a good airflow. I (THINK) have the top set as exhaust(?) and the vent as exhaust. But I'm not quite sure if its set to intake or exhaust. Are fans made for both intake and exhaust? I really want good airflow ): help!!!

I would put a front intake, a rear exhaust and a side panel intake on the front bottom panel to suck cool air in for your video card.

Do you have an after-market CPU cooler?

I'd to the following... If you are using 3x120mm's, then set the front and top to intake and the rear to exhaust (Make a dust filter from pantyhose or cheesecloth for the top one if you don't have filters (dunno about the Stacker case much)

In your case you want to build positive pressure, the basic idea is that you are putting more air inside than what can be kicked out, meaning any vents, perforated areas will be letting air out. The advantage? Almost zero dust in your system, and a drop in temps of about 1-2C (was 3C for me, but the FT01 is designed for positive pressure)

I learned this sorta deal with my Silverstone FT01, positive pressure is definitely the way to go.

And as far as my opinion goes, and odd number of fans is always better, so you can always have one more fan dedicated to intake over exhaust :)
