The whole indoctrination theory would make sense in a matter of speaking but IMO, and forgive me for the crude remark, that would just be a major middle-finger to the fans. So the whole time, Shephard was being controlled by the enemy? Seems like it's leering towards a Bioshock ending or something. And if they're expecting us to pay for a TRUE ending, then that's just unfair to the fans (but it is EA). Indoctrination makes sense though.
I agree a bit, and if you think about it, if it was truly the indoctrination theory, then it means that the reapers are not destroyed, they continue to destroy the humans, and that there probably either was no crucible or rather the crucible just might not do anything.
I think the majority believe that the indoctrination takes hold when Shepard gets knocked out by the reaper before making it onto the citadel, not at the start of the game. Whereas the indoctrination effects start working on Shepard's sanity when you see the kid in the vent (and he disappears seconds later without making a sound). There is also the fact that you hear a weird reaper growling sound after the kid goes missing in the vents.
Then the increasingly strange dreams are signs of the indoctrination getting a better grasp on Shepard and when he becomes unconscious, his mind is at its most vulnerable, making full indoctrination possible.
Apparently Bioware is aware of all these disgruntled fans and they said a "full explanation" will be given once they feel more players have completed the game...
We will see...
