Some issues with new parts.

I recently upgraded my "gaming" PC with an MSI Gaming N770, an i7-3960x Extreme Edition, 12GB of Ram (total of 20GB Ram), and Titan Fenrir TTC-NK85TC Cooling Fan.

Despite this, only half of all the processing ability of these new parts is being used. Oh, and my PC is overheating because the fan turns itself off...

I want to fix this, and I've asked my techinally inclined Uncle. But sadly he has no idea what the cause of it might be. I'm guessing a new motherboard would be needed, but again, I'm not so sure.

an overheating computer wouldn't just turn off its fan, it would completely shut down to prevent any damage to the cpu.

Does your PSU meet the necessary requirements? You didn't specify as from WHAT you upgraded from.

Did you run any error checking utilities?

Did you do the upgrade yourself? I'm just asking because I do custom builds....but thats awhile ago,anyway if you did the upgrade yourself I'd find a nice quiet area and do a check of every connection & if that doesn't solve the problems do a strip down & rebuild IMHO because thats what I've done in the past & while it's stripped down do a thorough cleaning,just a thought.
