Simple. Most of the time, reputable vendors that are able to supply keys digitally come from a subscriber agreement from the software publisher. Upon sale of this type of purchase, the key comes from the publisher, send to the retailer, then to you. In other words, it's not some dude on a PC typing the keys to you from a card. This typically is a set price. Since the keys are physically in the case, these are already drafted and can be sold at any cost.
Another valid reason is shelf space. This is very costly to a retailer. Digital keys take up no space whatsoever; one can write a program to draft keys for a product using an algorithm. Physical keys take up boxes in the back, shelf space in the gaming section of a retailer.
Also, as publishers continue to lean towards a more digital marketplace, it only makes sense. Market studies show that "shopping from the luxury of your living room" is beating out picking up a physical copy at big box store in droves.
