It will switch to x8 x8, which doesn't affect performance because the cards can't utilize that much bandwidth. It's fine for it to do that.

24 pin and 4 pin extension cables found on newegg for a couple bucks, there shouldn't be wiring over the video card, it blocks too much airflow.
I have spare cables laying around, so that should be a problem. I NEVER let wires just go willy nilly. Poor design as a system builder (as you said, air flow problems) and it reflects badly on the builder as well.

I've never understood the PSU at the bottom...If I'm not mistaken heat rises, with the PSU at the top and a fan on the back of the PSU the heat should blow right out the back of the case up and away from it.
Yeah i got a fan that blows right over the exhaust off my psu from the bottom of my case and out the side JIC..

Does he really need a Quad? Only get a quad if you're going to be HEAVILY gaming. A Core 2 Duo will do just fine.
Also, go ahead and get an ATi HD4870 graphics card. More worth the money than the 8800 you picked up, which is a very expensive model of it.
You can also cut the price down by getting a less fancy case. But if he wants it fancy, go with that.

You got to plan for the future. A game may come out that requires a quad core, you never know. Plus its just nice to say you have it

It is true. The current games now are mainly made for Core 2 Duo and will run much better on a Core 2 than a Quad. But all the future games like the new iD (makers of Doom) game will be made for the Quad because of their high performance needs.
You have to realize this system is being built around parts he already has. He has the OS, HDD and one 8800GTS already...so he wanted a cheap SLI system built around it. Quad Core would assure he has some insurance into the future, and the 8800 series are still very good cards.
Limited budget just plain ruled out the 200 series of cards. As his system stands now, its 1,064.00. Thats around the ball park he wanted.
