A pirate is using blackpowder weapons, he would easily be able to kill a ninja with a single hit from one of his many guns he would carry since the ninja would die from lead poisoning. In addition pirates were hardened earning their living through killing and smuggling. Ninjas just stole their techniques from the chinese, who could do it way better. In addition ninjas would only ever have a chance at winning in a sneak attack, which is still doubtful because when pirates did boarding actions and went to the dark underdeck of a ship they had to be prepared for anything, this is where the eyepatch came in, when a pirate was about to enter the dark areas of a ship he would quickly switch his eyepatch to the other eye so his eye was already adjusted to the dark, this shows an ingenuity that the simple peasant ninjas would never hope to match.
