What games would you consider being "Intelligent"? What games would you consider to be thought provoking, that help to emphasize that gaming is a new media like books or films?

EVE online. Requires actual thinking, strategy, and time. Fairly steep learning curve.

+1 for EVE Online.

Some other thoughts:

-Fallout: New Vegas: A good RPG with an open-ended narrative and no objectively "good" or "bad" guys.
-Undertale: An RPG-esque game with a deep narrative and complex design to change the game based on the player's actions, even if the player starts a new save. Makes valuable contributions to the "video game" medium and sets a bar to pass.
-Life is Strange: A bit of a stretch, but the mechanic of rewinding time to change your decisions really impacts your morality.

You'll have to break out a PS3 to play it, but Heavy Rain really made you think.

If you are looking for a competitive and intelligent game, there is always CS:GO and DOTA if you really want to go tryhard :D

Dota, LoL and CSGO rely on the strategy and skill of the players against other players, not really player vs intelligent game. The games are only as intelligent as those people controlling the opposing team/heroes. I mean if you count CS:GO you would have to count every first person shooter competitive online game. Day of Defeat, Team Fortress Classic, etc.

I just started playing Alien Isolation and I love the AI aspect of the game, how much you have to rely on stealth and distraction to survive, the alien always seems nearby. Very different from most hack and slash games where you can brute force your way through most encounters. You actually will feel like you are in a movie, which I believe was their intention as sometimes you lose control of your character for a brief moment and it goes to a "cut-scene"

Of course Portal was a great puzzle game that really got you thinking in order to beat some of the levels. My favorite parts were where you had to place a portal on the ground, and another on the wall and get up high and jump into it, in order to build up speed to launch yourself out of the second portal.

eve online is difficult...and I do mean difficult and time consuming

Portal, Portal 2, and Antichamber are all my favorite puzzle games out there.
Then Kerbal Space Program lets you learn the ins and outs of realistic modern space travel.

Portal definitely. Kerbal Space Program. Eve Online.

If you're the type to do a lot of reading, you can learn a lot about history from Age of Empires and Civilization.

As for it being like a new medium of entertainment: Witcher 3; Fallout 3/4, Alan Wake, The Walking Dead, Minecraft, and Borderlands games from Telltale Games, Bioshock1-3 would qualify in its story-telling. Soma, and Fran Bow qualifies as well.

Also forgot to mention that Star Citizen let's you learn how to fly spacecraft with a realistic Newtonian Physics model. Combine that with cooperative dog fighting tactics and you have a realistic space combat simulator.
See this link and this link for more info on the current flight model of Star Citizen.
The first person combat element of the game will include realism too, having different weapon stances, physicalized EVA, realistic movement, and stamina.
See the following video on FPS combat: (skip to 11 minutes for the realism part) [ame="https://youtu.be/LywcdIu2IKk?t=11m1s"]YouTube[/ame]

If you're into space sims and shooters, I highly recommend this game (even in alpha).
