I remember ECM working a little differently in bf3 you would use it right when your enemy got a lock. But now it seems like you should use it right when the enemy missile is shot. Am I correct?

BF3 there were two ways you could use it.
1. Use when getting locked on.
2. After enemy has the missile. The missile either explode when it comes in contact with ECM or will perform orbits around the vehicle until explodes or hits something.

Here is better explanation.

So, what I get from this is ECM=good for helis, and probably flares are better jets?

You can still use the same concept for jets. However, its trickier.
But Im not sure if the same mechanics work in bf4.

I may just not be using them correctly but I think that ECM is much less effective than flares in bf4.

Same mechanics, but the missiles turn rate is much(!) higher than in BF4 so that it is more likely to get hit while staying in the ECM cloud.

ECM helps better against IGLA stacking* and in case you need to run from stingers, since you have a much larger time-window where the enemy cant re-lock unlike flare, which gives a 'safe' countermeasure (sufficient distances between you and the launcher assumed...) but only minimal protection about a re-lock.

* shoot IGLA, reload (hold lock only a tiny bit), reload & shoot second IGLA and hold lock this time. If the enemy flared while you reload you can get two IGLA hits.
